The resolutions listed in yuzu/ryujinx are specifically referring to the expected output resolution of the Switch (720p for handheld, 1080p for docked) but the games are still going to run at the native resolutions as they do on the switch (so a 900p game on switch with a 2x res scale will be 1800p with the docked mode). Handheld Mode Native Resolution (720p) ... For a reason Emu deck dev choose docked mode with fsr at around 800p or something as default setting. Which result in blurry and distorted deck for no increase in performance. Native 720p undock + smt disabled with powertool is the way to go. So if you are using docked mode in handheld, you're downscaling window resolution to 720p which means you will get not clean image, but approximation. This is technology issue you cannot get past.
