It looks like the Skyrim - Patch.bsa file is an unexpected filetype in the Patcher's output, and none of the depots you suggested include a file to overwrite that one. EDIT: Downgrade via the download_depot to 1.6.640 and then get the old files version of the patcher to go from 1.6.640 to 1.5.97 and that seems to work just fine.
